The Petty-dwarves lived in Beleriand before the Eldar came, attacking them soon after they appeared; the Elves (especially the Sindar) hunted the Petty-dwarves until they met the Greater dwarves. Here are those dates according to Tolkien Gateway:
The Elves hunted the Petty-dwarves for around 1,198 years!!

You're right, The History of Middle-earth says that the Elves assumed they were some sort of cunning, two-legged animal. As for whether they hunted them, The Silmarillion says
"Before the Dwarves of Nogrod and Belegost came west over the mountains the Elves of Beleriand knew not what these others were, and they hunted them, and slew them; but afterwards they let them alone, and they were called Noegyth Nibin, the Petty-Dwarves, in the Sindarin tongue."
Regarding the reson they were doing it, if I remember correctly, the order of events was
- Petty-dwarves settle in Beleriand
- Some time later, the Elves arrive in Beleriand
- The Petty-dwarves attack the Elves
- The Elves start hunting the Petty-dwarves
Also, HoMe says that the Elves were unaware of their existence until the Petty-dwarves attacked them, so this sounds to me like the Elves started hunting them because the Petty-dwarves kept attacking them. Now, whether that became hunting for sport or to eat them, especially as their numbers dwindled and they would have become less of a threat, I couldn't say.
